Kakamouri (hill at the far end of Plakias beach). Walking above the cliff following an anti-clockwise path up and round with a gentle scramble to the top.
Asfendou gorge - starts near the small village past Patsianos. Didn't see any other walkers on the way up or down. Only downsides - spent more time looking down at our feet than we would have liked and there's nowhere to get a drink in Asfendou so take plenty with you.
Moundros to Nisi (deserted village)
Kanevos to Mirthios via the the col around Kyrimianou, then back up the Kotsifou gorge. We enjoyed a very nice meal at the taverna in Kavenos.
Often we started with a walk from the Peter Thomson website (http://www.peter-thomson.co.uk/crete/contents.html), then adapted it when we either got lost or realised that it was going to take a lot longer than we thought.

Moundros to Nisi (deserted village)
This one is doable with a motorbike, too (and then on to Kastelos IIRC). Very nice!
Nisi has indeed been deserted by people, but it's inhabited by (quite nosey) goats ;-)

quite a serious walk IMHO, good fun but not to be taken lightly!
